yes, some orthography systems are more difficult to grasp, but this is minuscule focus for linguists because it does not tell us how language is understood or comprehended
illiterate people are still fluent in their language

and i think you might be confusing written language from spoken. there are no “exceptions” in spoken language, there are concrete rules on what is correct. the exceptions in english are written
