I'm going to deactivate this account. I'm probably not going to be on Bluesky, but I've enjoyed a lot of scientific interactions on here, so my email (which can be found on my institution's website) is always open to hash out science stuff. Be well.

Does anyone know if there is an algorithm that can predict the likelihood a given epitopes will be generated upon antigen processing based on AA sequence? We're playing around with sites outside a known epitope, and are interested to know if they likely impact antigen processing.

I'm not qualified to assess the science described, but this excellent thread is exactly what science should be but rarely is.

A tumultuous 24-ish hours since our preprint was released yesterday. I mentioned that this was a fraught issue and I genuinely do understand that people have mixed feelings about the work. I wanted to take some time to respond to some of the concerns and comments that have 1/.

Microbiologists are underrepresented in the microbiome field. helps explain why we focus largely on a handful of microbes (this is getting better), and why we can genetically modify very few microbiome members (good luck getting a grant to address that):.

Nature Microbiology - Microbiome science is a multi-disciplinary field, but classical microbiologists are needed to ensure advances are grounded in our understanding of basic microbiological concepts.

Really interesting finding showing that the inflammatory environment can generate neo epitopes that contribute to T1DM. Xiaoxiao Wan is continuing to provide amazing insights into the pathogenesis of T1DM.

Really cool preprint from @PGTimmune Lab describing an affordable and tractable way to get paired TCR sequences from large numbers of T cells:
