I remember fondly how much fun we had with the data analysis, especially when we first identified the consistent proteomic differences between sister blastomeres. Our results exemplify why direct protein analysis is key to discovering and understanding biological mechanisms.
Our latest article is out in Cell ! Together with the @MZG_Lab, we show that fertilization triggers proteomic asymmetry in mammalian zygotes, giving rise to alpha vs. beta 2-cell blastomeres with distinct developmental potential. https://t.co/F6IUjJlccg

We acquired and analyzed the first data in Dec 2019, about 6 years ago. We ran the single-cell proteomics data through DO-MS to evaluate quality and started exploring them. After normalizing for variability between embryos, the alpha and beta clusters stood out !

A beautiful demonstration of individual genes producing multiple proteoforms with different subcellular localizations. Alternative translation initiation sites generate N-terminally truncated proteoforms that localize to different cellular compartments.

Social media is buzzing with advertisements about the expected AI benefits for research. We should also discuss and counteract its damaging effects.
This figure is embarrassing. What's more concerning is that similar AI 'results' are harder to detect in text and analysis. How do we limit such superficial & distorting AI use in scientific research ? https://t.co/NtOFNu28cB

Now that we can directly quantify the regulatory modes setting protein abundance in vivo, we can ask new questions: What processes selected these particular modes of regulation ? From @_AndrewLeduc's presented at @SCP_meeting: ๐ https://t.co/O0C9q7MUNB

In Dec 2018, AlphaFold excelled at CASP13. In the 7 years since, AlphaFold & related models improved further, extending with some success to protein binding predictions. This success has motivated AI models for other problems. What are the major results ?
I have a question for those who believe many biology problems are AI-ready, similar to static protein structure prediction. What are the major results since AlphaFold was introduced?

Good protocols and metadata are essential - not optional - components of reproducible research. Let's share reproducible research.
I hope @lteytelman's dream come true soon: "One day soon, publishing a paper without a link to a useful protocol in a methods repository will seem as outdated as using a mobile phone that canโt connect to the Internet." https://t.co/3h9lK4X2Fq

Model predictions can be challenging to evaluate in many ways, including visualization. Outcome variability is a case in point.
Visualizing only inferential uncertainty can lead to significant overestimates of treatment effects, even among highly trained experts. Adding outcome variability leads to more accurate perceptions of results. 1/n
