TLDR: we tracked all the URLs in every PubMed article, tracked by dept/agency/center and produced some charts, tables, and a new dataset:

This analysis was possible because the reference sections for publications (open or not) have become more and more machine readable in recent years. We believe this is an important resource underlooked in traditional bibliometric analysis.

Unsurprisingly for PubMed, we find that HHS takes up a large fraction of the dark citations, with most of them going to CDC and FDA:
