It’s my pleasure to share that our latest manuscript is out now in Nature Biotechnology. This has been an incredibly exciting project! We describe BreakTag, an NGS-based tool for the rapid characterization of CRISPR nucleases and off-target activity.

These overtwisted regions were enriched at the promoters of highly transcribed genes, TOP2A/B binding sites, and, intriguingly, at chromatin loop anchors. We propose that TOP2s act as fine-tuners of 3D genome organization in the interphase nucleus, (5/7).

we devised a CUT&RUN-based method using GapR, a bacterial protein that specifically binds to positive supercoiling. Through GapRUN, we generated a high-resolution map of positive supercoiling across the human genome. (4/7).

Many appeared as Mb-sized domains with increased interactions, suggesting TOP2s help organize chromosomes, particularly between Lamin-Associated Domains (LADs) and actively transcribed chromatin. To further understand these observations through the lens of supercoiling, (3/7).

These enzymes, often chemotherapy targets, have known roles near chromatin loop anchors, prompting us to investigate their influence on 3D genome organization. By selectively perturbing TOP2A and/or TOP2B, we observed hundreds of differential chromatin contacts. (2/7).
