We identified that a subset of TCRs generated in response to different pneumonia etiologies associated with survival. Together, we discovered that lung SARS-CoV-2-specific T cells with distinct molecular and specificity profiles are associated with clinical outcomes in #Covid_19

TCR-seq analysis showed that distinct antigen specificity and magnitude of the response were associated with clinical outcomes, timing of lung sampling and age of patients, revealing a positive association between T cells targeting nonstructural epitopes and COVID-19 severity

Transcriptional profiling of lung T cells revealed that activation of IFN signaling early during SARS-CoV-2 pneumonia was associated with survival, while upregulation of inflammatory programs driven by NF-κB late during the course of pneumonia was associated with worse outcomes

We found an enrichment of T cells in the lungs of patients with SARS-CoV-2 pneumonia that correlated with favorable outcomes when compared with other types of pneumonia

To identify pathogen-specific T cell responses, we integrated cellular and molecular analysis (flow, RNA- and TCR-seq) of 432 serially collected BAL samples with clinical phenotyping of 273 patients with pneumonia

It is not clear whether the lung T cell response in severe pneumonia is similar across pathogens or whether the cell profiles, gene expression programs and antigen specificity evolve differently over the course of disease.
