I also have another preprint with my UF collaborators which introduces an algorithm that adapts a well-known data assimilation method (EnKF) to dynamically update the "microstate" of an agent-based model with "macrostate" observations from a target biological system.

Forgot to mention it, but we have a preprint under review introducing a general-purpose computational pipeline that utilizes topological data analysis to generate quantitative, multiscale descriptors which capture the shape of data extracted from multichannel microscopy images.
