Congrats to Ollie (not on twitter) part of Gary Middletons group and @beggs_lab !
Oliver Pickles received a Postdoctoral Research Bursary from our Research Careers Committee. Oliver will use patient-derived explants/tumour fragments to assess efficacy of immune checkpoint blockade in #ColorectalCancer liver metastases. [1/2] @unibirmingham | #CRUKFunded

Sequenced by @beggs_lab - with: 👉 RNA extraction using @Covaris NA extraction 👉 @QIAGENscience DNA and RNA multimodal NGS panel 👉 Custom @uob_bear pipeline based on @nextflowio It’s not easy but we are getting better at sequencing these historical samples
#NGS data from #Bilcap in #ASCO23 ⁉️Higher than expected FGFR2 fusions (24%) Why? 👍🏻High sensitivity of RNA seq 👍🏻Lots of tissue - surgical specimen BUT 👉Maybe FGFR2 fus+ve CCA are “more likely resectable”? 🤔Adjuvant studies feasible? 🔮Must learn natural history of fFGFR2

BILCAP Sequenced by @beggs_lab - with: 👉 DNA & RNA extraction using @Covaris NA extraction 👉 @QIAGENscience DNA and RNA multimodal NGS panel 👉 Custom @uob_bear pipeline based on @nextflowio It’s not easy but we are getting better at sequencing these historical samples
🔥Impact of genetic alterations in pts with intrahepatic cholangiocarcinoma treated on the BILCAP clinical trial #ASCO2023 🔎RNAseq from 100 pts, may have an impact on frequency of GAs, specifically FGFR2 fusions 👉No impact of FGFR2 or IDH1 👉EGFR ampl. associated with worse OS

Another @nanopore sequencing blinder from @JoStockton1 in @beggs_lab: Apparently you can't amplify methylated DNA and maintain the methylation - well you can! Top sample - conventional WGA Middle sample - methWGA Bottom sample - original sample

Many thanks to @The_MRC for funding my Senior Clinical Research Fellowship today funding the use of these👇 organoid models to investigate mechanisms of chemoradiosensitivity as part of the @FoxtrotStudy and STAR-TREC trials - to make therapy better and less toxic for patients!

Here’s the latest paper that @beggs_lab has helped with lead by the superstar postdoc (who was a PhD at the time) - @regina_andrijes - finding that a tetraspanin seems to provide a RAS independent mechanism for responsiveness to EGFR therapies - https://t.co/zwdmoPfh18

Exciting news as the paper on RTF-ExPAR, a novel method of amplifying direct from RNA, in as little as 2 mins has landed on @PNASNews this evening - led by @GiovanniCarterJ @JimTucker_Group and @T_dafforn with help from us @beggs_lab - https://t.co/RH4SaYelDU

Working with @ferencmueller we @beggs_lab have branched out into 🐟🐟🐟 by making the most complete zebrafish genome assembly that exists currently using @nanopore sequencing - resolving the miR-430 repeat locus that was unresolvable using other long read techniques
Please check out our latest preprint https://t.co/lCctjD5OzB. Work led brilliantly by @HadzhievYavor and @lucy_wheatley. Thanks for great support by @adbeggs @SMBurgessLab contributions by Ledean Cooper @fansalon64 @remosanges @stegustincich Zhelin Chen and Celina Whalley.

Here’s our latest preprint that came out of @TGNieto PhD thesis @beggs_lab . We’ve found that a long non coding RNA may provide a route to development of dysplasia in Barrett’s oesophagus - well done Tom! https://t.co/tpWxOhSIFh
