Finally, we observed that a very specific protein system designed to avoid crosstalk, HK-RR paralogs, generated only type-(ii) solutions, meaning that no mismatches among similar sequences were made, as expected.

Additionally, we observed that the interface size (number of contacts) was the main property contributing to the different protein families' propensity to generate type-(i) instead of type-(ii) solutions.

We observed that in type-(i) solutions presented a near-native content of mutual information correctly distributed among amino acid contacts, differently from type-(ii).

Two kinds of MSA pairing solutions were obtained at the end of the trajectories: type-(i) solutions containing trivial mismatches among similar sequences, and type-(ii) solutions containing nontrivial mismatches.
