Applying this to the familiar CMU-1.svs image, QuPath + InstanSeg can detect 236,952 nuclei in 93 seconds on an M3 Max MacBook Pro with MPS acceleration. Or 103 seconds on an Intel i7 laptop with a Quadro RTX 3000 (6GB) GPU.

The means you can easily apply InstanSeg to whole slide images, measure & classify detections, interactively explore the results, and slot it into end-to-end analysis pipelines.

The self-contained TorchScript also makes the method portable. Because InstanSeg was developed using PyTorch, of course you can run it in Python. But we’ve also written a @QuPath extension, powered by @deepjavalibrary
